As per my knowledge and since I own a FZS FI V3.0 it is more comfortable bike. You can take a test ride of both bikes which will help you to decide in a better way

Q. I am actually confused between 2 bikes I want comfort both for me as well as for my wife who would be sharing the back seat. I like Yamaha FZ S V3 and Suzuki Intruder I felt my ride and wife both would be equally comfortable with Intruder. My height is also an issue I am of exactly 6feet of height. Please put a honest suggestions.
